yeah internal to avenue. the modifiers system in traktor works with any midi controller, so im assuming its not a complicated sysex dump. its just a system of IF gates attached to each controller - so unless chosen there is no modifier.
A does B IF modifier X is turned on
using just 8 modifiers ...

it would most likely require an entire rebuild of the whole resolume pipeline and internal graphics routing system - i dont speak officialy here, but i dont see that happening anytime soon.

the short answer is no.
all layers below an effect will always be effected whilst that effect is turned on.

midi modifiers
ive been using traktor a lot recently and one nice feature in the midi section allows for "modifiers"
a modifier can be used to make one control output different results dependant on the state of the modifier.
for instance normaly Fader A controls Layer 1 opacity but when Button B is pressed ...

good cat 5 vga extenders shouldnt have trouble over that distance, ive certainly seen them run much further.
if you dont want to go for midi / osc / dmx, then another option could be something like win vnc ( dunno if you are pc or mac ) or similar remote desktop software.

id go for the rackmount housing rather than a standard desktop case - i find them to be more durable when being moved around a lot and they generaly come with handles which makes moving them on thier own much easier.
