Multi GPU sync issues

Does anyone else with a multiple GPU system notice sync issues between their screens?
I have a large LED that's split between 2 sending cards. These 2 sending cards are connected to the main video card along with control monitor. I have 3 other screens connected to the second card.
If I disconnect screens from the second card everything works fine, as soon as I connect 1 screen to the second card, the screens on the first card go out of sync. Strobing the screen makes it really noticeable as one side strobes faster than the other side of the screen. You can also see sync issues when content moves left to right or vice versa.
Should this be happening even though the screens in question are on the main GPU (frames aren't being copied over)?
Edit: It is hard to capture on video during the night, but here is a video showing the problem. You can see it happen a couple times near beginning of video
