Transition time and blend mode on clip

Hi,
For a current project im working with specific blend modes on clips which are in the same layers.
If i use a transition timer and autopilot ,the clip is being transitioned , but the blend mode isn't and "jerks" from the one to the next giving awfull results.
My work around is to create more layers and have each clip individually, layers fading in & out.
Any better way to do this ? I am missing something ?
