I've had problems with fields swapping order when recording the ouput of Resolume, so how about a process at 720x288 output at 720x576 setting, this might help by doubling fields so they should only be a problem when frames drop maybe? This might just be a 60hz output on 50hz kit problem though and fields are swapped by the gfx driver to drop fields?
