Is there a way for me to have audio from a video silent while still using the audio output from the clip as input for fft?

Is it also possible for me to mute the audio output from a layer or group?

Check the view menu, and enable show Audio controls, this will show audio faders for layers and groups. You can use them to mute the layer audio.
