What does the “C” mean in composition decks? I notice when I collect media it collects these decks which are not shown in Composition. How do I remove those decks from my comp?

Looks like you closed those decks. Closed decks are still part of your composition, if you want to remove them you have to select "Remove" instead of "Close":
