trying to insert a new footage\audio to a layer that is in the middle of auto fading out because the footage\sound track in it had reach to its end, the layer takes in the new footage\sound and continuing the fade out (which is now in the middle of happening) to the new footage which brings the show to a complete halt!

Hmmm. I can't recreate this, but I think I may not be trying it the right way. Can you tell me the exact steps and settings for the clips and layers to try it on our end?
