As ravensc mentions, this is not something do with the new alpha transition, this is expected behaviour with transitions in general.
It has been mentioned on the forum before as a bug, but we consider it operator error. You simply shouldn't trigger a third clip before the transition between the first two is completely done.
Are you perhaps expecting to transition to the third clip, while the other two clips are finishing their own transition? At that point you are playing three clips simultaneously and you could then argue you should be able to trigger a fourth to transition over that, etc etc. This leads to some sort of transition Inception.
Instead of having all sorts of complex behaviour, this is one of those things that you have to learn not to do. Triggering a third clip before a transition is done, is the same as playing the wrong note in a chord. When you do it, you've made a mistake and your performance suffers.

Feature Request in light of transition behaviour
Unless you're John Cage, in which case "there are no mistakes"
I like the sound of Transition Inception - can we get a new vfx for that?
From an end user's point of view, it's not always clear what is considered normal operation, as not every nuance of the software's operation and intended function is communicated in the manual etc, but now that you mention it, I hadn't thought through what I thought should happen, but it does make sense that the new transition should take over from the old one and that you can only ever have two clips involved in transitions at the same time, unless you want to have a secondary transition that transitions between the transitions. Just kidding
It would be easier to avoid this kind of discontinuity if there were a numeric value displayed for transition time - could I put in a feature request, that
1. The transition time is displayed somewhere as "N seconds\milliseconds"?
2. Or that there is a little indicator that changes colour while a transition is in progress?
