Just use the adobe media encoder
or
Lived Instruments, Batch Export Utility

The Adobe Media Encoder is really the best encoder you can find. But you have to buy adobe after effects (and it's expensive).

Im media streamclip (squared5.com), the option to convert to .mov is possible through list--> batch, but so far I found no option to select the dvx option within the .mov batch conversion process. The .mov conversion yields extreme square pixels results, very bad quality. Anyone has some tips on this?

MPEG Streamclip
in your batch export settings choose the DXV3 option in the codec drop down. Set quality to 100, leave scaling alone and disable audio if you don't use it
