After lots of frustration I've found a solution to make MPEG Streamclip work on El Capitan (and probably other versions of OS X). Apple decided to get rid of the MPEG2 component that Streamclip uses to encode videos.
1. Download and extract: https://dl.dropboxusercontent.com/u/825 ... ponent.zip
2. Copy extracted file to /library/quicktime

I honestly cant remember off the top of my head. You could try backing up and replacing yours
