CrossFader disables layer hiarchy
If you try to make two layers ontop of a stack have crossfader A or B they get moved below layers. I have attached photos to explain.

Works for me on a new composition.
Did you maybe create groups before in the composition?
There is a bug where creating groups can make layers get out of order.
You could check this by putting a # into the layer's name, it will display the layer's number.
If the numbers are not which the layer position should be then probably they got out of order.
If the layer numbers are not in order, and you didn't create groups, then it could be a different issue.
Could you upload the composition so I can take a look?

No groups got created in this comp. I'll PM you the composition right now.
Did the number trick. Everything is numbered as it should be.
EDIT: The problem only happens when the bottom layers also have an A/B. So two sets of A/B seem to be confusing the layer order.

I loaded your composition, put clips into layers 1-7
and I see no difference with the layer 5 crossfader button checked or unchecked.
Layer 5 always plays at the top.
bottom layers also have the AB set, I didn't touch that.
This is strange.

If you have content in BASE 1-2 Content 3-4 and SMPTE 1-2 you'll have Content 3/4 jump above SMPTE 1-2 When Base 1-2 have content and are a/b.
edit edit: you also have to have the opacity up. I can see in your screen that content 3/4 have the opacity down. Set all the opacity layers up and then you can easily trigger it but click and unclicking the bottom layers A/B.
